Would it be best to take the train or the plane for this trip? Is the train between Prague and Munich very scenic? I realize there is a tradeoff with time and $$$$, just wondering which would be the best.

From Prague to Munich I would take a bus (but I would book it at a German company). It takes you 7 hours.
From Munich to Fussen you can go on a booked bus tour or by train.

Problem with bus is time. We need to be in Fussen by 3:30PM and train from Munich is 2 hrs which means we need to be in Munich by 1PM.

There is a connection Prague dep 06:16 where you will be at 15:57 in Füssen.

From Munich to Füssen you could use the Bavaria Ticket (EUR 27,00). A mini group (2-5 persons) day ticket covering all local trains in Bavaria. Valdity:
Mo-Fr 9am till 3am next day
Sa,Su midnight till 3 am next day
If using local trains you could even use it from the first station in Bavaria after the Czech/Bavarian border, e.g. Furth im Wald. But the first decent connection using regional trains only departs in Prague only at 09:16.

Bavaria Ticket would be also the best option for Munich Airport to Füssen.
This route is however only served by Lufthansa and CSA.
