Any recomendations? Specially about what discount cards to buy, we have read a lot and decided not to buy the Eurorail pass anymore, also where to go and where to stay!

Prague to Munich
a) buy tickets from Prague to Furth im Wald, the first stop in Bavaria.
b) buy a Bavaria Ticket for the part from Furth im Wald to Munich
This is a mini group (2-5 persons) day ticket covering all regional trains in Bavaria. The 3 fastest train connections from Prague to Munich are classified as regional trains (RE RegionalExpress) in Bavaria. The Bavaria Ticket covers also all local public transport in Munich (S-Bahn, U-Bahn, trams, buses).
EUR 27,00 from ticket machines. More expensive at the counter (EUR 29,00).

The easiest way to save on travel into and around Germany would be to buy Sparpreis or Frühling-Special [Spring-Special until May 15th] tickets online. http://reiseauskunft.bahn.de/bin/query.exe/en
Enter the From and To destinations, date, time and click ‘Search connection’
At the next page enter your age and click ‘Continue’
The next page will show the first 3 departures based upon the time entered
Select a departure and scroll to the far right.
1) For a one-way ticket, click on ‘Check availability’ in the Savings fares column. At the next page, if there is a green check mark in the Availability column then you can order and print out a one-way ticket online for the price shown.
2) For a round-trip ticket, click on ‘Add’ in the Return journey column.
At the next page enter return Date, Time and click on ‘Continue’
The next page will show your selection TO and the first 3 departures FROM.
Select a departure, scroll to the far right and click on ‘Check availability’ in the Savings fares column. At the next page, if there is a green check mark in the Availability column then you can order and print out a RT ticket online for the price shown.
Follow the instructions above for travel from Prague to Berlin 10 days from today. You will find that from Prague to Berlin the normal 2nd class fare is 55,80 €, the one-way Frühling-Special fare is 39 € and the round-trip Sparpreis 50 fare is 62,80 €.
The 2nd class Frühling-Special, Sparpreis 25 and Sparpreis 50 tickets are only valid for travel on the specific train(s) that the ticket was purchased for – they cannot be exchanged or refunded. These discount tickets are available online until sold out or 3 days before the travel date. Another way to save on travel in Germany would be to buy a 2nd class BahnCard 25 for 51,50 €. With this card you could buy Germany DB train tickets at a 25% discount.
For an additional 15 €, you could by a Rail+Plus Card. With a BahnCard and a Rail+Plus card you would receive a 25% discount on tickets from/to Germany and western European countries.

For travel in Austria there is a special 2nd class ticket for 2 or more travelers called the 1-PLUS-Freizeit-Ticket. With this ticket the first traveler pays full fare + 1 Euro and the next 4 travelers pay 50%. When you buy 2 2nd class tickets you will automatically get this ticket.
As mentioned by ‘abalada’ you could use the Bayern-Ticket to travel on regional trains to Munich and to Salzburg via Germany. You would pay € 17.40 each for a one-way 2nd class ticket from Prague to Firth im Wald Germany and then use the Bayern-Ticket for travel onward to Munich or Salzburg. The one-way fare for 2 would be 61.80 €.

I will need to modify a few of my comments from above.
Further research has found that for travel in the Czech Republic there are a 15 to 26 year old 2nd class Youth Card or Youth Pass. The Youth Card is for 1 year and costs 600 CZK [≈ $30 USD]. The Youth Pass is a summer pass valid from mid-June to mid-September and costs 100 CZK [≈ $5 USD]. Both of these are photo ID so will require a passport photo.
With the card/pass you will receive:
1) 20% discount on train fares in the Czech Republic,
2) discounted fare for travel on some trains to and in Austria and Switzerland,
3) 25% Rail+Plus discount for travel to other European countries.

In the Euregio Egrensis region of the western Czech Republic there is a small regional rail network called EgroNet which links Karlovy Vary, Bayreuth, Gera and Weiden with one ticket. The ticket is valid on all trains and other public transportation.

We went to the prague train station to get student ticket to vienna and it was more than 2,000 K like 100 U$D. We cant get the czech card discount because the summer one is for end of june-july to september and we are only going to be here during june.
Now i think we should had gotten the Rail pass for Germany and Austria if its $100 one way to Vienna I dont even want to think about Germany!!!

RT Prague to Vienna 2nd class fare is 84.80 € or yes ≈ $115 USD. Train fares are based upon distance traveled and rather than show a fare for each search, the cd.cz website quotes the distance. You then use a table to look up the fare in CZK. Praha to Wien Südbahnhof is 410 KM.

Don’t panic, just review the advise from previous postings.
You can still buy the 1 year Czech Junior Pass and use Bayern Tickets when you go to Munich and Salzburg. Once in Germany, you can buy a German BahnCard or Twin Rail Pass. Passport size photos are required for the CZ Junior Pass and DB Bahn Card.
